 The [http://wpmudev.org/project/Wordpress-MU-Plugin-Filter Wordpress MU
 Plugin Filter] plugin sort of does this already, but it requires the name
 of the plugins to be changed. Not very easy to manage.

 The logic in the plugin could be used in addition to a friendly site admin
 UI that lets a site admin select which plugins should be "public". From
 the selection, a wp_sitemeta entry could be generated and used to filter
 the list of available plugins.
