No, there wasn't that line there.
I've added it and than did the automatic upgrade again, the message is gone
and the translation is ok.
Now what should I do so other people don't run into this issue?

Your package seems fine. Could you see if on the blog the last line of
wp-includes/version.php is:
$wp_local_package = 'pt_BR';
You can this to the instructions. People who don't use the automatic
update can just add that line at the end of wp-includes/version.php.
That will di the trick.
