 I and another user have experienced the same thing during testing a new
 plugin I am writing.  I have narrowed it down to revision 1890 in trunk
 which was a merge from the 2.8 branch.  I'm not familiar enough with the
 Mu code to really narrow it down much further without more extensive
 testing.

 Reverting to trunk revision 1889 allows me to deactivate site wide
 activated plugins.  Updating to 1890 or above, deactivating leaves the
 plugin activated.

 My tests were done on a fresh install of Mu without any modifications made
 to wp-config.php (using config generated during install).  No object
 caches installed or activates.
