Comment:

 Applied your fix in [1708]. Problems with the add_menu_page are fixed,
 although yes, if plugin files are in mu-plugins that will cause problems
 because most plugins are written to expect all files are in the same
 directory.

 Plugins can be put in wp-content/plugins/ now anyway, thus avoiding that
 problem. Closing ticket.
