 I'd say there's a pretty simple reason for pulling this change, any
 existing site that had a user who's username included uppercase characters
 will no longer allow that user to login.  That's a pretty nasty regression
 with existing functionality if you ask me.  This change also effects
 anyone who imports their data into your WordPress install if they had any
 uppercase chars in their former username.

 If this needs to stay in, turn it into a site preference to allow
 uppercase usernames and have it un-checked by default for new sites, but
 checked for all existing sites.
