 By "root" site do you mean domain, or what exactly?

 If you mean that it only has an effect on the domain in question, then
 that would be correct. If you are on domain.tld and set it to 1500k for a
 max upload, it will only effect domain.tld and its blogs will inherit that
 value unless you set it specific for a certain blog.

 If you mean that you set it for domain.tld, but it doesn't set for
 domain2.tld, then honestly, that isn't an MU problem since multiple
 domains are not a built-in feature.
