 I'll confirm that this indeed does occur (across several platforms I've
 checked on) when you disable and then re-enable the plugins checkbox at
 the bottom of Site Admin -> Options.

 If the user has disabled the plugins menu, then applies the above attached
 patch, it still occurs.

 A "quick fix" for users in that predicament would be to remove the
 "menu_items" field from {prefix}_sitemeta table, and then re-enable the
 menu as normal.
