Comment:

 What happens if you comment out the global blogs like wp_blogs, wp_users,
 wp_site, wp_sitemeta, wp_usermeta, wp_sitecategories ... in wp-admin
 /upgrade-schema.php?

 Unfortunately those tables might be upgraded from time to time but the
 db_delta should take care of that. If it doesn't we need to think up an
 alternate method of doing upgrades of global tables.
