 I don't think that's always the case. After I had this problem I ended up
 in maintenance mode, but I deleted the .maintenance file and the site
 became live again.

 So when I changed the code to remove the -a option I was doing so to a
 site that was not in maintenance mode. I then updated two plugins and two
 themes, successfully, and on completion the site which had been
 temporarily in maintenance mode was live again.

 I asked @adstainer "Was it already in maintenance mode before you tried
 the update?" I think we need an answer to that question before concluding
 that removing the -a option from 4.4 fails on the .maintenance.
