 IMHO any color option should be flexible enough to include transparency.
 For example, we find it very common that overlays on sliders and other
 elements are required to support transparency (i.e. to easily hide them).
 If I include a slew of color picker options in the theme customizer you
 can bet that at least a few of them would (highly) benefit from being able
 to set the color as transparent.

 A simple compromise could be to just allow the color picker input box to
 support an additional valid CSS color rule. i.e. allow the keyword
 'transparent' to be used as well as valid color hex codes. This would mean
 that the UI wouldn't need any extra controls that might confuse some
 users.
