Hello -
I posted this as a question over on the WP MU forums, and "andrea_r"
responded that it was apparently a bug and I should report it here. You
might want to check out [http://mu.wordpress.org/forums/topic/18181 my
original post] over there.
Essentially, I just set up WP 3.0 RC1 on a new site I've been working on.
I wanted users to be able to self-register their own blogs in a blog
network, with each blog having its own subdomain.
When I was testing that functionality, I found that WP was automatically
adding "www" to the subdomain URLs, despite being configured that it
shouldn't. For example, I would go through the process of registering a
new blog, and up to the very end, it would display the URL as
http://test.example.com. But then, when I finalized the blog creation, in
the e-mail sent to the user and in other places, WP would show the URL as
http://test.www.example.com.
You can try it for yourself here:

Feel free to register a blog if you'd like.
I've configured my web host to work with wildcard DNS entries, and I've
also set it up to recognize the main-level domain with both the www and
not.
I'm afraid I don't know what additional details might be useful, but
please feel free to ask follow-up questions, I'll keep an eye on this
ticket.
Thanks!
