That's why I use SVN working copies to manage my copies of WordPress.

All you have to do is type "svn status", and it'll tell you a list of
all core files you have modified. "svn diff", and it'll tell you exactly
what's changed.

"svn update" (or "svn switch" if you switch to specific releases, or
"tags") will pull the latest code from the SVN server, and if you have
modified any files, it will automatically merge your changes with the
incoming updates.

Easy as meat pie (with Fountain tomato sauce).
