I agree that the failure to upgrade is not a Wordpress bug. Once I 
understood and verified the root cause of the lost categories problem, 
this became apparent.

However, that the upgrader borks the system when not given sufficient 
privileges is a very serious bug. That the upgrader reports success when 
the upgrade has failed is also a bug.
