I whipped up a patch to provide "Reactivate All Plugins" functionality
to compliment the new "Deactivate All Plugins" feature. The patch is

I tried to trap errors as best as I could, but I'd appreciate it if
someone else could bang on it and make sure I didn't miss anything.

This should help out with the upgrade process. Just instruct users to
"Deactivate All", upgrade, then "Reactivate All". It should work fine
most of the time. But if an old plugin starts throwing fatal errors due
to changes in the core system, then the problem plugin will be reported
to the user, and they can delete it (or upgrade it) then try "Reactivate
All" again.
