Words cannot express just how bad of an idea I think separate versions
of WordPress is.  And before you start in on MU, recall that it is
virtually the same codebase as trunk with multisite capabilities.

As DrMike pointed out, plugins are the way to go. If you don't have
the ability to do what you want with plugins due to lack of schema
support or adequate hooks, submit a Trac ticket and get a discussion
started.

Or, go the way that UTW and countless other plugins have gone and
create your own plugin table and merrily go about your business.
