 I wasn't able to reproduce the issue.

 But as we're using WordPress functions to create blogs, could you check
 it's a BuddyPress issue by deactivating BuddyPress and trying to register
 from the wp-login.php page?

 If there are no problems, I'll need more infos about your configuration in
 particular:

 - the Multisite config type (subdomain or subdirectory)
 - the value of these constants `DOMAIN_CURRENT_SITE`, `PATH_CURRENT_SITE`,
 `SITE_ID_CURRENT_SITE`
