Comment:

 The .htaccess in your public_html directory is conflicting with the one in
 the "new" directory. I don't think it's possible to install WP in the root
 and MU in a sub directory without modifying one or both of the .htaccess
 files.

 WP also checks for the wp-config.php in the root directory which might
 cause problems for an install in the new directory.

 You should take this to http://mu.wordpress.org/forums/ for further
 discussion.
