 I also was experiencing this very frustrating situation.  I tried all the
 above suggestions except for the plugin route.  The following combination
 solved my menu limitation problem.

 Upgraded to PHP v5.5 and max_input_vars = 4000.

 For me this worked.  I also tried PHP v5.4 but did not work either.  Maybe
 something in 5.5?
