Comment:

 The shift from single site to multisite is very much a shift made with
 intent. I think the notice that plugins need to be disabled is a good way
 to handle things right now. This does a lot to ensure that the appropriate
 expectations are set when the administrator logs in to the network for the
 first time.

 It's possible this can be handled differently in the future, but I don't
 think we're in a place to that any time soon.
