 Ok, I can't reproduce on Core pointers anymore, but only on a pointer in a
 plugin.

 The padding is not the problem, it's the width and height of the Close
 Dashicon. That is set to 20x20 px in wp-admin.css, and wp-pointer.css
 overrides it to 18x10 px. For some reason, the load order of wp-admin.css
 and wp-pointer.css is different on admin screens that are created by the
 plugin, so that this override does not happen...

 Thus, not really a CSS issue. At best, wp-pointer.css should get wp-
 admin.css as a dependency.

 I'll investigate on this some more, but I already tend to invalid on this.
