 Two thoughts down Scribu's path

 1) Make a check on your custom registration page 'if user && email already
 exists, just add them to site B. Else create new'

 2) Make a 'hide admin bar' check in a mu-plugins. If the user isn't a
 member of THAT site, remove the admin bar. That would hide it so they
 wouldn't know they were a member.
