Comment:

 I must be doing something wrong because I had that enabled and I applied
 the patch, but the issue is still there. I noticed that, when switching to
 the HTML editor on the new post page, it correctly displays the link (just
 without the http:// part). However, the TinyMCE link editor and the actual
 post when published display the wrong link.

 I'm on WordPress 3.2.1 - does that change anything?
