Thats correct, Post Thumbnails come from the Attached images to a post, &  
the inbuilt Gallery function uses the attached images as the gallery.

So the Post Thumbnail is a subset of the Gallery as a result.

It would probably be possible to exclude the post thumbnail from a gallery  
via a bit of code in your themes functions.php, but I'm not aware of what  
that'd entail.
