Manage>Posts
Now edit a post that should be listed in a category in the sidebar,  
but isn't.
Just hit Save.
Reload blog and view sidebar.

Is it back?

category_count in wp_categories wasn't updated. I think by doing this  
will get that field updated for that particular category. You'll just  
need to repeat to get them all.
