[wp-hackers] Best practices for upgrading plugin options?

Apologies, I misunderstood. But this idea kind of still holds, after a merge
of new settings, you can delete any non standard elements from the array, by
collecting keys not in your set of current keys and removing them. As I
said, this idea is probably not optimal.
