Isn't that exactly what WordPress does? It only ever touches whatever is
between the "# BEGIN WordPress" and "# END WordPress" comment tags.

I've got quite a bit of other content in my .htaccess file, that never gets
touched by WordPress, whether or not I ever update my Permalink settings.
